Even Hoopa was stunned by the disappearance of Shiny Rayquaza and momentarily stopped attacking.
And seeing that its ally had disappeared, Mewtwo naturally didn't take the initiative to attack Hoopa.

Shiny Rayquaza's disappearance threw the entire world into panic.
From the very beginning of the battle, Shiny Rayquaza had displayed overwhelming strength and had been the main force restraining Hoopa, while Mewtwo was still somewhat inferior in strength.
But now it had suddenly disappeared, and Mewtwo alone was absolutely no match for Hoopa.
People had originally believed that the apocalypse wouldn't happen after all. But as it turned out that it had merely been put on pause for a while.
Now, that the pause button was gone, the end of the world had resumed.
"Hahaha! So that Rayquaza only existed temporarily. I never expected you to have such a trick up your sleeve."
Hoopa quickly figured out the reason as well.
It had wondered from the very beginning where this Shiny Rayquaza had come from. After all, there was already a Rayquaza in this world. And the world would never nurture a second Rayquaza unless the original one had somehow died.
Now it understood. That Shiny Rayquaza had probably been summoned by Julian from another world through some unknown method.
But even Palkia, the God of Space, could not accomplish something like that, yet Julian, a mere human, had actually managed to do it.
Could the thing inside his body really possess such incredible power?
"Why did that Rayquaza disappear?"
Xerneas's expression turned extremely grim as it questioned Julian.
"Its time ran out, so naturally it disappeared," Julian said calmly.
"Xerneas, I'm going to kill this human, and then seal you and Regigigas away forever. And the rest of you—none of you will escape either."
With the only Pokémon capable of going toe-to-toe with Hoopa gone, there was nothing left in this world that could stop it.
Unless Arceus itself intervened in person.
But would that happen?
It wasn't as if it was really going to destroy this world.
Kyogre, Regigigas, Rayquaza, and the other First-class Legendaries who had come to aid Julian all wore grave expressions upon hearing Hoopa's words.
"Julian, do you really have a way to stop Hoopa?"
Xerneas arguably bore the deepest grudge against Hoopa. Moreover, if Hoopa were to conquer this world, it would result in massive slaughter—something absolutely unacceptable to it as the God of Life.
"That depends on your sincerity," Julian said, his expression unchanged.
As soon as he finished speaking, Hoopa was already charging toward Julian. And Mega Mewtwo X immediately stepped forward to intercept.
"You think you alone can stop me?"
Hoopa laughed loudly, its six arms hurtling toward Mewtwo with the sound of shattering space.
"Won't know unless I try."
Mewtwo responded as waves of Psychic surged forward one after another. Each time one of Hoopa's arms smashed through a layer of Psychic energy, its power was weakened slightly.
It was true that Mewtwo couldn't defeat Hoopa, but holding it off for a few minutes was still within its capabilities.
As a Psychic-type Pokémon, it excelled at stalling and harassment.
"As long as you can defeat Hoopa, I am willing to share eternal life with you."
Seeing Mewtwo relying on stalling tactics to hold Hoopa back, Xerneas knew that its defeat was only a matter of time. And although Julian's method of threatening it was utterly shameless...
It had no other choice.
It could only agree.
"Then share it first. I'm afraid you might go back on your word later," Julian said.
Those words made Xerneas so furious that it wanted nothing more than to ram Julian to death with its antlers.
"What if you're lying to me? You have to defeat Hoopa first," Xerneas said, its face darkening.
If Julian was simply boasting and trying to trick it, and it really shared its eternal life with him, only for him to be unable to deal with Hoopa and end up being killed instead, then wouldn't it die along with him?
Hoopa was already itching for a chance to kill it. So if it shared its eternal life with Julian before the matter was resolved, it would simply be delivering itself right into Hoopa's hands.
"Fair enough. Then it's settled—once I defeat Hoopa, you share eternal life with me."
"Mm."
Xerneas nodded.
Then it asked in confusion, "Do you really have a Pokémon even more powerful than that Shiny Rayquaza from before?"
And then, as if a thought suddenly struck it, Xerneas grew visibly excited and blurted out, "It couldn't be Arceus, could it?"
If Julian could somehow summon a Shiny Rayquaza, then summoning Arceus seemed entirely possible too.
And seeing how confident and assured Julian looked, if he truly had a way to deal with Hoopa, then among the First-class Legendary Pokémon, the only one left seemed to be Arceus.
"Or it could be a Shiny Jirachi."
"No, it's definitely a Shiny Celebi."
The two little ones began making their own guesses.
"Could it possibly be a Shiny Kyogre?"
"A Shiny Regigigas is more likely."
Kyogre and Regigigas also joined the discussion.
Since there was a Shiny Rayquaza, then a Shiny Kyogre or a Shiny Regigigas didn't seem entirely out of the question either.
"In your dreams. Only our Rayquaza clan have shinies."
Rayquaza beside them spoke with a rather mocking expression.
The appearance of Shiny Rayquaza had let Rayquaza realize that there were other members of its own kind. Because of that, even the way it referred to its species had changed.
And rather than feeling threatened by Shiny Rayquaza's appearance, it instead felt an unprecedented sense of kinship, as though it had finally met one of its own family members.
As First-class Legendaries, although they possessed immense power and eternal lives, throughout the endless passage of time, they too longed for companions and members of their own kind.
